Summary

Adds settings.lockfile_auto_prune, which defaults to true.

  • Full lock runs prune top-level tools absent from the active configuration by default.
  • Set lockfile_auto_prune = false for a shared lockfile where profiles intentionally configure different tools.
  • This applies to mise lock --global in both merge and generate modes. Configured tools still refresh, and their stale versions, option variants, and native dependency graphs are pruned. Retained unreferenced entries keep their graph sidecars.
  • Filtered commands retain their existing scoped behavior.

This addresses the profile-shared lockfile pruning portion of #13976. It deliberately does not change the separate allow_builds report.

Validation

  • cargo test --all-features lockfile::generate::tests --lib (Docker)
  • e2e/run_test lockfile/test_lockfile_global_preserve_unreferenced (Docker; default pruning, filtered locks, lockfile_auto_prune = false, aube references/sidecars, and empty-profile upgrades in merge and generate modes)
  • cargo clippy --workspace --all-features --all-targets -- -D warnings (Docker)
  • cargo fmt --all -- --check, shfmt -i 2 -d -s, schema rendering, and git diff --check

AI-assisted — Tool: GitHub CLI; model: OpenAI/GPT-5; version: unavailable.

Note

Medium Risk
Changes core lockfile mutation and generate-mode skip logic; wrong defaults could leave stale entries or skip needed regeneration, but behavior stays opt-in via an explicit setting with default matching today.

Overview
Adds settings.lockfile_auto_prune (default true, env MISE_LOCKFILE_AUTO_PRUNE) so a full mise lock can keep lock entries for tools that are not in the active configuration when profiles share one committed lockfile.

With lockfile_auto_prune = false, unfiltered runs in merge and generate modes (including mise lock --global) no longer drop top-level tools from other profiles; configured tools still refresh, stale versions/option variants still prune, and mise lock --upgrade can upgrade format even when the active config resolves no tools. Generate-mode is_current skips the tool-count check when auto-prune is off, and generation carries forward unselected tools (including aube sidecars) while only clearing aube metadata for npm tools in the current run.

Default behavior is unchanged: full locks still prune unconfigured tools; filtered mise lock <tool> still preserves entries outside the filter. Documentation, JSON schema, and an e2e test cover global shared-lockfile pruning, retention, and upgrade paths.

📝 Walkthrough

Walkthrough

The lockfile_preserve_unreferenced setting controls whether full lock runs retain tools absent from the active configuration. Lockfile generation, currentness checks, pruning, and reporting now use this setting. End-to-end tests and documentation cover the behavior.

Changes

Lockfile preservation

Layer / File(s) Summary
Setting and lockfile generation
schema/mise.json, settings.toml, src/lockfile/generate.rs
Adds the Boolean setting, defaulting to false. When enabled, generation retains unselected tools and their graphs while refreshing selected tools and pruning their stale variants. Currentness checks allow unselected entries.
CLI pruning and reporting
src/cli/lock.rs
Passes the setting into currentness and generation decisions. When preservation is enabled, pruning and stale-tool reporting account for retained entries.
Global lock validation and documentation
e2e/lockfile/test_lockfile_global_preserve_unreferenced, docs/dev-tools/mise-lock.md
Tests merge and generate modes, including default pruning, filtered locking, preservation, and lockfile format upgrades. Documentation describes shared lockfile behavior.

Merge Risk: 🔵 Low · up to b164d

The empty-profile upgrade concern is resolved. The remaining gap is in test coverage for retained sidecar references and does not establish a production failure.

Security Architecture Review

Security architecture risk: 🔵 Low · up to b164d

The change is opt-in and preserves the default pruning behavior. Retained tools do not become active installation targets automatically, and selected tools still refresh. No introduced security defect was established, but profile-switch installation and interruption recovery remain incompletely validated.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The changed persistence scope is every full-lock target processed under the effective preservation setting, including the global lockfile. Its downstream effect is availability of old pins and dependency graphs when a matching tool becomes active in another profile, not automatic installation of inactive tools.

Trust Boundaries and Controls

  • observed — Existing sidecar parsing restricts pointer syntax and rejects absolute or traversal-style paths. Loading verifies the recorded SHA256 digest of the primary graph file. This integrity check is not authentication of a lockfile author or a signature over every companion file.
  • observed — For installation work requiring preparation, locked mode propagates sidecar-loading failures. Unlocked mode can refresh edited graphs before validating them, a behavior predating this PR. Aube validates the requested root version; UV additionally validates project requirements, extras, registry-wheel sources and hash presence. UV installs use frozen, no-build and no-config options.
  • observed — Installation checks backend enablement before and after lockfile resolution and checks that a locked download URL does not contradict the resolved version. Retention does not change these inspected controls.

Resilience and Maintainability Implications

  • observed — Preservation relaxes only the top-level tool-count equality in the generation shortcut. Selected entries must still match their versions, backend, options, bindings, platform artifacts and graph identities, limiting stale-data carry-forward to tools outside the active selection.

RetriggerConfidence Score: 5/5

[Medium risk] Adds optional lockfile preservation for shared configurations.

The PR appears safe to merge; no new actionable issue remains.

What we checked:

  • Retained graphs survive writes: The writer reserves graphs from every remaining tool before removing unused sidecars. npm cleanup now clears graphs only for selected npm tools.
  • Configured tools still get cleaned: Merge mode still removes stale versions after refreshing tools. Generate mode rejects extra selected entries before taking its unchanged-file shortcut.

Summary

Adds lockfile_auto_prune, defaulting to true. Users can disable it to keep tools from inactive profiles in a shared lockfile.

  • Both merge and generate modes retain unselected tools when pruning is disabled.
  • Configured tools still refresh and lose stale versions and option variants.
  • Retained tools keep their graph sidecars. Empty profiles can upgrade retained lockfiles.
  • Adds documentation, schema support, unit coverage, and an end-to-end test.

Assert that the retained entry keeps its sidecar reference.

The filtered and preservation-mode checks only match the tool entry and test whether the sidecar file exists. They can pass if the serialized aube.path and aube.digest are missing while the file remains.

Instruction counts

Nothing was compared, and so nothing was gated. No series appears on both sides: either the base has no measurements recorded, or the two were measured on different runner classes, which are deliberately not comparable — counts shift between machine types by more than a real regression does.

New, nothing to compare against: env on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, hook-env on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, ls on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, registry on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143, startup on jdx-perf-v1-ubuntu24.04-x64-mise-rust1.97.1-img5263c143

Only instruction counts gate. Wall clock is shown for context — on identical hardware it moves 4-20% run to run.

Measured by tak — instruction-counted CLI benchmarks, stored in this repository's git notes.

f4151914dab2 vs 4ab621b997c1 · measured on the runner, not pushed to the history.
