Scripts and terminals had no way to drive a T3 Code thread. The old t3 thread PR (#13576) used the V1 HTTP dispatch routes, which the V2 orchestrator removed, so it was closed.

This rebuilds it on V2 with the same thread tools outside agents already use over MCP. The CLI finds the running server, signs in as a short-lived local MCP client (revoked when the command ends), and calls t3_thread_launch, t3_thread_send, t3_thread_wait, and t3_thread_read. There is no new server endpoint and no second copy of the launch or queue logic.

• start <project> <message|->: . is the project that contains the current folder. Optional --worktree <base-ref>, --branch, --provider with --model, and --title.
• send queues the message and never interrupts a busy turn.
• --wait waits for that exact run and prints its reply. Exit 0 for a reply, 1 when the run fails or stops (the error text is printed), and 2 when the agent waits for an answer. With --json, the thread id is always printed, even on failure.

This covers the problems pablospe found when testing #13576: send hanging on a thread that waits for input, --base silently falling back to the project folder (the launch tool now rejects a bad base before it creates anything), interrupted turns exiting 0, --wait reporting a different run's result, and stack traces on usage errors.

Server changes this needed:

• A thread launched by a caller outside a thread now starts with the project's effective default model and permission mode, the same as the composer. The mode stays within the caller's approved access. Before, it ignored a model saved in Settings and always started at the caller's full approved access. This also applies to outside MCP agents.
• issueMcpClientSession returns its session id, so the CLI can revoke it.
• The ACP terminal fallback's MCP tool-call client became a scoped mcpToolSession that both paths use. It now ends its MCP session when done.

Verified against a worktree dev server with real Claude turns: start --wait, send - from stdin, a send queued behind a busy turn (--wait returned its own reply), show, list, needs-input exit 2, bad-base rejection, --worktree main, and a failed run that prints the provider error.
