Description
Centralize repository graph composition for optional native toolchains across run, watch, daemon, prune, config, MFE, and devtools code paths. This preserves existing JavaScript and Cargo behavior while allowing enabled native workspaces to provide the repository root when
package.jsonis absent.This foundational refactor intentionally adds no Python-specific behavior.
