fix(server): wake agents when watched pull requests merge - #25181
A watched PR that merged cleared its watch without notifying the agent. This happened both when the watcher read the merged state from the forge and when another sync had already saved it. Default automatic settlement could also clear the watch before its merge notification.
Change
Send one merge notification while clearing the watch in the existing atomic orchestration command. Defer merge-triggered automatic settlement while any linked merged PR still has an active watch, including threads linked to several PRs. Once the wake is recorded, normal queued-run and completion handling allows settlement.
Triaged bug via the automated issue flow: #25160. Focused server fix using existing watch, notification and settlement state.
Verification
Red first: both merge paths cleared the watch but recorded zero notifications; both regression cases failed.
Green: isolated real orchestration with in-memory SQLite records exactly one merged monitor notification across three sweeps, retains the PR link and clears the watch. The snapshot path makes zero forge reads.
Settlement red/green logs and replay sources. Settlement regression fails before the guard and passes after it; covers watched, ended and unwatched merges, plus later closed/merged links in multi-PR threads.
Server-only change; visual fixture matrix is empty. The replay controls external forge responses and proves persisted notification behavior, not live provider receipt or a real merge-queue landing. No PR was merged or watched during verification.

Red regression for #25160. A watch on a PR that merges is cleared on
the next sweep with no message, whether the host read reports merged or
the synced snapshot already says merged. Both cases expect exactly one
merged notification and a cleared watch across repeated sweeps.

The watch reactor cleared a merged PR's watch with no message, whether
the host read reported merged or the synced snapshot already did. Both
paths now record one merged notification with the watch clear, through
the same record/wake path as a closed PR. Settled and subagent threads
still end their watches silently.

…it wakes
Red regression for #25160. The sync reactor records a merged snapshot
every minute and the settlement sweep then settles the idle thread
right away, before the 2-minute watch sweep can send the merged
notification. Merge settlement should wait while the link is still
watched; an ended or absent watch still settles on merge.

The settlement sweep read the merged snapshot from the sync reactor and
settled the idle thread before the watch sweep could send the merged
wake, which then failed against the settled thread. Merge settlement now
waits while the merged link is still watched. The watch reactor clears
the watch in the same command that queues the wake, so the next sweep
settles once that turn completes.

Macroscope's review found this PR approvable — This focused server bug fix ensures watched pull requests emit one merge notification and wake the agent before automatic settlement can clear the thread. It updates existing orchestration paths and adds targeted coverage for both merge-detection paths and repeated sweeps.

Merged pull-request watches now produce a merge notification when they end. Auto-settlement based on a linked pull request waits while a merged pull request remains watched. Tests cover both merge-detection paths and settlement after a watch ends.

Summary
Notify when a watched pull request merges apps/server/src/orchestration-v2/PullRequestWatchReactor.ts, apps/server/src/orchestration-v2/runtimeLayer.test.ts
The reactor ends a merged watch with a merge notification. Settled and subagent conditions take precedence when a sweep ends without a read. Tests cover merged states read from the host and synchronized into the thread.
Defer settlement while the merge watch is active apps/server/src/orchestration-v2/ThreadSettlementService.ts, apps/server/src/orchestration-v2/ThreadSettlementService.test.ts
Pull-request-based settlement waits while a merged pull request remains watched. Tests cover settlement after the watch ends or when no watch exists, including later closed or merged pull-request states.
The agent can be notified of a merge while the thread’s saved pull-request state still appears open, delaying automatic merge settlement. Ensure that the host-read path refreshes or persists the merged link before merging.

Explanation
The title "fix(server): wake agents when watched pull requests merge" matches the main change. The PR sends a merge notification when a watched PR merges, including the snapshot path, and defers merge-triggered settlement while a merged PR still has an active watch. The title is conventional, specific, and names the primary behavior change. It does not mention the settlement deferral, which is a secondary part of the fix.
Full details: Description check
Explanation
The description follows the template. It has Problem, Change, Scope and approval, and Verification sections. The Problem and Change sections clearly describe the bug and the fix. The Scope section links issue #25160 and states that the fix is a focused server change. The Verification section lists red/green test results, the test count, and the limits of the replay testing. The description has no conventional commit title and does not mention the model or harness, but the template asks for the model at the end only when an agent was used, and the author does list the models. Those gaps are minor. The description is mostly complete.
Full details: Linked Issues check
Explanation
Issue #25160 requires a one-time wake when a watched pull request merges or closes and requires the watch to end without silent loss of the event. The new merged path records one monitor notification, clears the watch, and records the wake for both host-read and synchronized-snapshot paths. The existing closed path already records the corresponding notification and wake. resolveAutoSettlementAt now defers merge settlement while any linked merged pull request still has an active watch, including multi-link threads. Focused tests cover notification deduplication and watched, ended, and unwatched settlement states.
Full details: Out of Scope Changes check
Explanation
The changes are limited to pull-request watch handling, merge settlement ordering, and regression tests for those behaviors. The reactor change supports the notification and watch-lifecycle objective. The settlement change supports wake-before-settlement ordering. No unrelated production behavior or unrelated test area is changed.

Refresh an open link when a host-read merge ends its watch.
When the persisted snapshot is still open, the merge path clears the watch and records a wake without dispatching thread.pull-request-link.sync. Settlement excludes visible links from host lookup, and the sync reactor requests refreshes for null snapshots, not open snapshots. Trigger a link sync for this path or persist the merged snapshot before clearing the watch.
