Problem

  • bun update and bun audit fix do not cache the registry metadata that they fetch. The next bun update --offline prints ^ req 1.1.0 -> 1.0.0, or exits 1 with error: No version matching "^1.1.0" found for specifier "req" (but package exists).
  • Options::load clears Enable::MANIFEST_CACHE for bun update, so that it reads no cached manifest (PackageManagerOptions.rs:1037). The same bit gated both cache writes (npm.rs:770, runTasks.rs:885).

Fix

  • Enable::MANIFEST_CACHE_STORE gates the two writes. Only a setting that turns the cache off clears it (--no-cache).
  • The main thread resolves the cache directories. The parse worker takes no &mut PackageManager.
  • Verified: test/cli/install/bun-update.test.ts (26 new cases, 21 fail on main). Also bun-install-offline.test.ts, bun-audit.test.ts and 27 more suites.
  • Self-reviewed: 32 concerns raised, 23 addressed. Notes list the other 9.

Background

Downsides

  • An online bun update writes one cache file per manifest. With 171 cached, a no-change update takes 249 ms, up from 107 ms.
  • Still wrong, as in npm 11: a bun.lock newer than the cache. bun update --offline moves down or fails.
  • After a named, filtered or --lockfile-only update, bun update --offline can exit 1 with is not in the cache. A minimumReleaseAge project can get no cached manifest.
Notes

Reach

  • The package is a direct dependency, or the command names it (bun update dep --offline, bun add dep). A bare offline update does not move a transitive package down.
  • The second command runs on the machine that ran the online one. It has --offline, --prefer-offline, install.prefer = "offline" or install.offline = true, or it runs inside the 300 s cache age.
  • bun update has stored nothing since Correctly fix #5888 #6000. The offline flags shipped in bun-v1.4.1 (install: add --offline and --prefer-offline to bun install #40010).
  • npm 11.16.0 stores what npm update fetches. The same sequence keeps the new version there.

Also fixed, each with a test

  • bun update --interactive stores.
  • A transitive package: bun update dep --offline and bun add dep after an online update moved dep.
  • A version that the registry removed. On main the offline update prints ^ req 1.0.0 -> 1.0.1 and installs the removed version again.
  • bun add req and bun outdated inside the cache age.
  • bun audit fix to a version that was published after the install. On main the next bun update --offline prints ^ a-dep 1.0.11 -> 1.0.10.
  • The stored entry holds the ETag. The next command that has to ask sends a conditional request and gets a 304.
  • An update that moves nothing stores every manifest that it fetched, the transitive and the exact ones included. This is deliberate. It brings a cache that is older than bun.lock up to date.

Which commands store (release builds, 110 cells)

11 commands, 5 cache settings, online and --prefer-offline. 19 cells differ from main: 12 bun update cells and 7 bun audit fix cells. No cell of another command differs.

  • These store nothing, as on main: --no-cache ([bun install] Don't save manifest cache when --no-cache is passed #19752), [install.cache] disable and disableManifest, [install] cache = false, cache=false in .npmrc, BUN_MANIFEST_CACHE=0.
  • An offline mode stores what it has to fetch, whatever else is set. This is main's rule for every command except bun audit fix, which stored nothing on main.
  • bun audit fix --dry-run stores too, so it now creates the cache directory.
  • The temporary directory is now created when the first manifest response arrives. Main creates it when the first manifest parses. If no manifest parses, bun outdated leaves an empty temporary directory.
  • The edit to the 304 arm changes nothing for bun install. The new ETag case covers the arm.

Still wrong: the reader

bun.lock can be newer than the cached manifests for a reason other than a local update.

  • bun install or bun ci after a pull, bun pm fetch and bun pm cache unpack install from bun.lock and fetch no manifest.
  • A cache from before this change stays as it is until the first online update.
  • --no-cache stores nothing. bunx passes it for a bare name or a tag.

After one of these, bun update --offline or --prefer-offline moves a direct package down with exit 0 (--latest also rewrites package.json). If package.json has a caret range that the cache cannot satisfy, --offline exits 1 with No version matching and --prefer-offline fetches the manifest. npm 11.16.0 moves down, or exits 1 with ETARGET. The repair is a floor in the update resolver. It overlaps #45966, so it is not in this PR.

bun info, bun pm view and bun pm diff fetch a manifest outside the install pipeline. They store nothing, on main and here.

New failures in detail

  • The rule: a command stores a manifest that lists a newer version in range, and does not download the tarball of that version. The next bun update --offline exits 1 with error: --offline: "req" is not in the cache.
  • Measured triggers:
    • bun update req, when req moves and a dependency of req has a newer version. The update stores the manifest of the dependency and leaves the dependency where it is. bun audit fix does the same. On main the offline update exits 0 here and prints ^ req 1.1.0 -> 1.0.0.
    • bun update --lockfile-only. On main the offline update exits 0 and moves the packages down.
    • bun update inside a workspace member, or bun update --filter a, then bun update --offline at the root. On main the offline update exits 0 and changes nothing.
    • An update that fails after its manifests arrive, and a minimumReleaseAge project when the age gate opens.
    • A bun outdated that fetches leaves the same state on main too.
  • bun update --prefer-offline or an online bun update clears it. bun install --offline is not affected: it does not resolve a version that bun.lock holds. The message is the one on main and names no version.
  • After bun update --dry-run, bun update --offline now does the update, because the dry run downloads the tarballs. Main reports no change.
  • A cache entry holds one kind of document. An update without minimumReleaseAge stores the abbreviated manifest over a full one. A minimumReleaseAge project on the same cache then gets error: --offline: no cached manifest for "req" (run once online, or use --prefer-offline). On main bun install, bun add and bun outdated reach the same state. One online or --prefer-offline run clears it.

Measurements

Release builds of ea6a2c7b7c and of this change on top of it (the branch was rebased onto 71bc8185c8 afterwards), linux-x64, ext4, kernel 6.1, loopback registry. Medians of 11 interleaved rounds of bun update --lockfile-only with nothing to move. The cost is per stored manifest. Most of it is system time.

  • Instructions are user plus kernel, all threads. Two runs of main differ by up to 23 ms of wall and 61k instructions per manifest in the 171 rows, and by up to 81 ms and 56k in the 1000 rows. CPU time per manifest differs by up to 0.1 ms.
  • The kernel side varies between sessions. An earlier session on the same store path measured 227 ms in the first row and 458 ms in the last.
  • With 20 ms added to each manifest response (9 rounds): 171 x 34 KB, all cached: 146 ms to 222 ms. None cached: 174 ms to 172 ms. 1000 x 34 KB, all cached: 704 ms to 982 ms. None cached: 738 ms to 657 ms.
  • Control: bun install --lockfile-only without bun.lock, where both builds store (an empty cache, and a stale cache with a 304 for each manifest). The wall deltas are -64 ms to +55 ms, with both signs. Peak RSS differs by 0.9 MB at most.
  • Syscalls per stored manifest (ptrace): 4 for a new entry (openat(O_TMPFILE), write, linkat, close). 6 for a replaced entry (the linkat fails with EEXIST, then linkat to a temporary name and renameat). bun install on main makes the same 4 and 6. bun update reads no cached manifest on both builds.
  • Rust heap allocations per stored manifest (debug builds, 171 names): bun update 0 on main and 8.2 to 8.7 here. bun install 9.1 on main and 9.2 here.
  • Release binary (size -A): .text is 81,695,461 bytes and .rodata is 22,606,796 bytes on both builds.
  • size_of: Task is 744 bytes and NetworkTask is 2800 bytes on both builds. PackageManifestRequest grows from 40 to 56 bytes inside the 296 byte Request union.
  • First open of the temporary directory (ptrace, cold processes): the main thread in 5 of 5 commands that fetch a manifest. On main, bun outdated opens it from a pool thread.
  • There are no macOS and no Windows numbers. cargo check -p bun_install passes for 8 targets (Windows, macOS, musl, aarch64, FreeBSD, Android).

Measured and left out

The replace is the expensive part. ext4 starts to write a file out when it is renamed over another file.

  • renameat2(RENAME_EXCHANGE) and an unlink of the old entry. It costs what a new entry costs. In a sticky temporary directory it leaves an entry that another user wrote. On overlayfs it copies the old entry up from a lower layer first.
  • fallocate after the write, for a replaced entry only: 117 ms to 507 ms for 1000 entries against 162 ms to 361 ms. There is no reliable gain. fallocate before the write needs a probe for the entry and makes a new entry slower.
  • Serializing on the calling thread, so that the save task owns bytes and no clone of the manifest. It removes 6 allocations per store. It raises the peak RSS of a bun install that gets a 304 for each of 1000 manifests from 100.4 MB to 131.5 MB.

A cheaper replace helps bun install as much as bun update. It needs measurements for each file system, so it is not in this PR.

Self-review: what was not done

A second check of the final diff raised 11 more points: 1 in the source, 2 in the tests, 8 in the docs and in this text. All 11 are addressed.

  1. Preallocation in place of the exchange. See above.
  2. The kind of document in the cache file name, as a PR before this one. It is a separate change to the cache format. The failure is listed under Downsides.
  3. A test that pins the no cached manifest failure in a minimumReleaseAge project. The failure is a defect to repair, not a contract.
  4. Tracking issues for the follow-ups. They are listed here: the floor in the update resolver, the kind of document in the cache file name, a cheaper replace.
  5. A version in the is not in the cache message. The message is unchanged. The new test pins the current text.
  6. macOS and Windows numbers. There was no machine to measure on.
  7. The --latest arm of the resolver floor, and the state of install: add a test harness flag that writes manifest cache entries before exit #40073. Both are outside this change.
  8. A debug_assert that a run which reads the manifest cache also stores, and a new name for the read bit. The assert is false when a store directory fails to open: the run still reads. The rename touches every reader of the bit. Enable::set_manifest_cache now names the pair at the six places that set both.
  9. Remembering a store directory that fails to open. Main probes again for each manifest, and so does this change. With a cache directory that cannot be written, bun outdated for 300 packages takes 35 ms here and 43 ms to 51 ms on main. A remembered failure stores nothing more when the directory becomes writable again, which matters to a long process that installs on import.

Release timing

#44968 moved the manifest cache format to v0.0.8. bun-v1.4.3 writes v0.0.7, so no released bun reads or writes v0.0.8. If this change ships in the first release with v0.0.8, no released cache holds manifests that an update left behind.

New tests on a debug build of main:

  • bun-update.test.ts: 21 of 26 fail. The 5 that pass pin the settings that store nothing, and the offline modes that store in spite of them.
  • bun-install-offline.test.ts: the new case fails with error: --offline: no cached manifest for "baz".
  • bun-audit.test.ts: the new case fails with ^ a-dep 1.0.11 -> 1.0.10.

`bun update` clears Enable::MANIFEST_CACHE so that it reads no cached
manifest. The same bit gated the two places that write a manifest to the
cache, so an online update left the cache older than the bun.lock it
wrote. A later `bun update --offline` or `--prefer-offline` resolved
from that cache and moved the packages down, or failed with "No version
matching". `bun audit fix` clears the bit at run time and had the same
result.

Enable::MANIFEST_CACHE_STORE now gates the writes. Only the settings that
turn the manifest cache off by name clear it: --no-cache, install.cache
and BUN_MANIFEST_CACHE.

The main thread resolves the two cache directories when it queues the
parse task, so a pool thread never opens them and the parse worker no
longer takes `&mut PackageManager`.

Status

Reproduced on main (ea6a2c7b7c, release and debug builds) with a loopback registry:

  1. Run bun install in a project that depends on req with the range >=1.0.0. The registry has req@1.0.0.
  2. Publish req@1.1.0.
  3. Run bun update. bun.lock moves to 1.1.0. The cached manifest still lists 1.0.0 only.
  4. Run bun update --offline. It prints ^ req 1.1.0 -> 1.0.0 and installs 1.0.0. With the range ^1.0.0 it exits 1 with error: No version matching "^1.1.0" found for specifier "req" (but package exists).

With this change, step 4 changes nothing and sends no request. The cases are in test/cli/install/bun-update.test.ts, in describe("bun update and the manifest cache").

Walkthrough

Manifest-cache lookup and storage settings are coordinated. Package metadata requests now carry optional cache directory handles for persistence. Documentation and CLI tests describe and verify manifest-cache behavior across online, offline, and related package-manager commands.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Qualify the disableManifest resolution claim.

If bun.lock already holds a version, disableManifest does not resolve a newer one. An exact version constraint also cannot select the latest version. Say that this setting bypasses cached registry metadata when Bun needs to resolve a version. Apply the same correction to docs/runtime/bunfig.mdx Lines 1072-1073. The lockfile exception is documented in docs/pm/cli/install.mdx Line 537.

Nothing blocking. The comments below are optional suggestions. There is no need to push a fix for them before merging.

Beyond the inline findings, I also checked the cross-thread handoff of ManifestStore: it is resolved on the main thread in enqueue_parse_npm_package before the task is vended, the two Fds are owned by PackageManager (temporary directory and cache directory) and outlive every pool task, and the worker path in PackageManagerTask.rs no longer dereferences &mut *manager for the save, so the removed SAFETY/BackRef scaffolding was not load-bearing. The runTasks.rs main-thread save path keeps the same save_async arguments, only the gate moved from MANIFEST_CACHE to the new store bit.

Extended reasoning...

The change splits the manifest-cache flag into read and store bits, moves cache-directory resolution for manifest saves onto the main thread via a Copy ManifestStore { tmpdir, cache_dir }, and drops the pool-thread &mut PackageManager alias in get_package_metadata; it touches no auth or crypto surface. Three confirmed findings (shared-cache abbreviated-vs-full manifest overwrite, new --offline "not in the cache" exit-1 cases, and the warm-cache rewrite cost on every online bun update) are posted inline, so a human needs to weigh the behavioral tradeoffs; this note only records that the thread-affinity and Fd-lifetime concern was examined and ruled out.

🟡 (optional) Users with a minimumReleaseAge project sharing the global cache with a plain project lose offline resolution far more often after merging. Every online bun update in the plain project now rewrites every cached manifest as abbreviated (npm.rs:769 stores whatever bun update fetched, same file name per package), and the reader demotes an abbreviated entry when the full document is needed (PackageManifestMap.rs:183), so the other project's bun update --offline or bun add --offline exits with --offline: no cached manifest for "<pkg>". Fix: never let an abbreviated manifest replace a stored extended one (check the existing entry's has_extended_manifest in Serializer::save before replacing, or key the file by document kind) at both store sites, npm.rs:769 and runTasks.rs:885.

Why this was flagged

Two projects use the default shared cache dir: project A sets minimumReleaseAge, project B does not. B runs bun update online. Options::load clears only Enable::MANIFEST_CACHE for Subcommand::Update (PackageManagerOptions.rs:1035) and keeps MANIFEST_CACHE_STORE, so manifest_store() (PackageManagerDirectories.rs:65) returns Some and get_package_metadata at npm.rs:769 calls Serializer::save_async for every manifest B fetched. manifest_file_name (npm.rs:1549) depends only on the name hash and scope, so each write replaces A's full manifest with an abbreviated one; bun update reads no cache, so it fetches and rewrites every package. A then runs bun update --offline or bun add x --offline: by_name_hash_allow_expired loads the file, sees needs_extended_manifest && !manifest.pkg.has_extended_manifest (PackageManifestMap.rs:183) and reports it expired; PackageManagerEnqueue.rs:2047 does not accept it, and line 2057-2069 fails with --offline: no cached manifest for "<pkg>". On the base branch bun update stored nothing, so B's updates never touched A's entries.

Verification: bun update in the plain project clears MANIFEST_CACHE (PackageManagerOptions.rs:1034-1036), so no conditional request is sent, every dependency gets a 200 abbreviated document, and npm.rs:769-775 calls Serializer::save_async for each one. Serializer::save names the file by Wyhash11::hash(0, this.name()) + scope only (npm.rs:1578-1583), so the abbreviated document replaces the full one in the same slot.

/// `bun add` was given a group, so an entry that's in another group moves into it.
const MOVE_TO_GROUP = 1 << 10;
// _: u5 padding
/// Fetched manifests are stored. `bun update` clears `MANIFEST_CACHE` and keeps this.

🟡 (optional) Users who run an online bun update <pkg>, bun update --lockfile-only or a filtered update and then bun update --offline now get exit 1 with error: --offline: "req" is not in the cache, where the base exited 0. The new MANIFEST_CACHE_STORE bit (src/install/PackageManager/PackageManagerOptions.rs:1355-1356) stays set for update, so the stored manifest lists versions whose tarballs were never downloaded. The offline resolver then picks the newest listed version and fails on the missing tarball. The message names no version and gives no recovery hint. Fix: floor the offline update resolver at the bun.lock version when its tarball is cached, or print a note: naming the version and suggesting --prefer-offline.

Why this was flagged

Trigger: an online bun update req where a dependency of req has a newer version, or bun update --lockfile-only, or bun update --filter a / an update from a workspace member, followed by bun update --offline at the root. The store bit at src/install/PackageManager/PackageManagerOptions.rs:1355-1356 is in Default (lines 1363-1366) and update clears only MANIFEST_CACHE (line 1035), so src/install/npm.rs:769 writes the fetched manifest even for packages whose tarball was not downloaded. The next bun update --offline reads that manifest, resolves to the newest listed version, and fails with --offline: "req" is not in the cache because no tarball exists for it; the test at test/cli/install/bun-update.test.ts:1662-1681 enshrines exit 1. On base, the stale cached manifest listed only the old version, so the offline update exited 0. The PR lists this as a known downside and defers the resolver floor to #45966, but ships the new hard failure without a hint and without the floor.

Verification: src/install/PackageManager/PackageManagerOptions.rs:1033-1037 clears only Enable::MANIFEST_CACHE for Subcommand::Update, while MANIFEST_CACHE_STORE (line 1356) is in Default. bun update --offline resolves 1.1.0 from the stored manifest and the install phase reports the miss via PackageManagerEnqueue.rs:4692-4699 and exits 1. On the base the same sequence resolves 1.0.0 from the stale manifest and exits 0.

🟡 (optional) Every online bun update with a warm cache gets 2-3x slower after merging, and process exit now blocks on the writes. The store at src/install/npm.rs:769 is no longer gated on the read bit, so an update rewrites every manifest it fetched even when the file on disk is identical. On Linux the replace path is O_TMPFILE, linkat EEXIST, linkat to tmpdir, renameat (src/install/npm.rs:1400-1411); the author measures 107 ms to 249 ms at 171 deps and 239 ms to 788 ms at 1000. finish_saves_at_exit (src/install/npm.rs:1458) then waits for all of them. Fix: skip the save when the fetched manifest matches the cached file (same ETag or same serialized bytes), or store only manifests whose resolution moved.

Why this was flagged

Trigger: any online bun update (bare, named, --lockfile-only, --interactive) in a project whose manifests are already cached, which is the common steady state on a developer machine or CI runner with a persistent cache. On base, bun update cleared MANIFEST_CACHE (src/install/PackageManager/PackageManagerOptions.rs:1035) and the save in npm.rs was gated on that same bit, so nothing was written. Now src/install/npm.rs:769 saves whenever store is Some, and manifest_store() returns Some for update because Default includes MANIFEST_CACHE_STORE (PackageManagerOptions.rs:1363-1366) and update clears only MANIFEST_CACHE. The write path for an existing file is the slow replace branch at npm.rs:1400-1411, and exit is delayed by finish_saves_at_exit (npm.rs:1458-1463). No safeguard limits this: there is no comparison against the cached ETag or bytes before writing. Remedy: compare the fetched manifest's ETag/serialized bytes with the cached entry and skip the write when equal, or only store manifests whose resolution changed.

Verification: On base the write was gated on the same read bit, so bun update wrote nothing. Now src/install/npm.rs:769-775 if let Some(store) = store { Serializer::save_async(...) } fires for every parsed manifest. save_async / Serializer::save do no content or ETag comparison against the existing file. Result: a 2-3x wall-time regression on every online bun update with a warm cache.
