…hat gets no manifest A bare `bun update` resolves every package.json entry again. When the registry gave no answer for an optional entry, the entry ended without a package, and the update removed it from bun.lock at exit 0. A later `bun install --frozen-lockfile` then passed without the package. `bind_row` now has one tail, `keep_locked`, for the exits where the registry gives no answer in this run: the manifest request failed, the request cannot be made, `--offline` has no cached manifest, or its cached manifest lacks every version in range. There an optional row takes a package of bun.lock that its range accepts: the one that its package.json entry had, else a patched one, else the highest. The snapshot of the root and workspace rows moves to the manager for that. `bun update` prints `<name>@<version> was not checked for updates` once for each kept package, with the failed request as the reason, and leaves the package.json or catalog entry as written. A required dependency still fails the install. An entry that the command selects by name, pattern or flag fails the command at each of these exits, and nothing is saved. A row that asks for a dist-tag, or whose range rejects every locked version, is left out as before.

Beyond the inline findings, I also checked two things in keep_locked and ruled them out: assert_kept_locked_in_range only runs under Environment::CI_ASSERT (install_with_manager.rs:688), so it is not a release-build panic on user input; and with two in-range versions of a package in bun.lock, DirectDependencies::package_of matches the row's prior package by name hash and behavior and had.filter(accepts) takes it first, so a failed request does not move the entry.
Extended reasoning...
The change restructures bind_row in src/install/PackageManager/PackageManagerEnqueue.rs so manifest failures, --offline misses, and cached NoMatchingVersion fall through to a new keep_locked tail that rebinds an optional row to an in-range bun.lock package, adds kept_locked/warned_unchecked/direct_before state on PackageManager, and wires a per-package warning plus package.json write-back skip through update_transitive.rs and PackageJSONEditor.rs. It touches no auth, crypto, or path-handling surface, but it changes exit codes and lockfile contents for plain bun install on flaky registries, which is a behavior decision the inline findings flag for a maintainer.
…for it `fails_update_request` returned whether any request of the command had failed. After one failed request, each later optional dependency without a manifest printed an `--offline` error of its own. `fail_update_requests` now returns whether the download was for a request, and the helper returns that. `lacks_version_in_cache` takes the error by value, as clippy asks. The workspace cases assert the warnings of every row.
Conflicts: comment wording next to the new code in PackageManager.rs, PackageManagerEnqueue.rs and runTasks.rs. `resolve_pending_tasks` took the snapshot of the root and workspace rows as an argument on main. The snapshot is on the manager in this branch, so the argument is now whether to refresh the packages that those rows moved to.
…t check `bun update --latest` plans the dependencies of a package again after the package moves. A kept optional dependency of that package is bound, so the second plan found it and printed its "was not checked for updates" line a second time.

#46276 fixes the same loss for optional git, GitHub and tarball dependencies, which this PR lists under "Not covered, as on main". It uses another mechanism: the dependency keeps its If a maintainer accepts that state, this PR can rebase on #46276:

Now only the package.json entry that the request names fails it. Another row keeps its package. The snapshot of the root and workspace rows is dropped after the lockfile is cleaned: its ids are those of the lockfile before the clean, and a row that is resolved after it must not read them.

Commit 87b3ca3 addresses the earlier bun update <name> --offline concern: lacks_version_in_cache now fails a request only when the row is the package.json entry the request names (is_entry_of_update_request), so a transitive optional row of the same name no longer fails the command. Beyond the inline note, I also checked whether the was not checked for updates line loses the registry's reason when a cached manifest lacks the range and the online refetch then fails — the failed task's log is still attached, so the reason is printed.
Extended reasoning...
The change rewires bind_row's no-answer exits in PackageManagerEnqueue.rs into a keep_locked tail, moves the DirectDependencies snapshot onto the manager, and re-plumbs the transitive update planner, with ~1,280 lines of new tests; it touches no auth, crypto or injection surface but does change what bun.lock records after a failed manifest request. The latest push resolves the one high-severity finding from the previous run, leaving a single nit about alias write-back under --offline. The size and the resolution-semantics changes to plain bun install still warrant a maintainer's judgment.
… <name>` `bun update <name> --offline` can keep an `npm:<name>@<range>` alias whose range the cached manifest lacks, because the request names the package and not the alias key. The write-back for the aliases of a request got no list of kept entries and rewrote that entry to the kept version.
The earlier commits of this branch gave an optional registry dependency a package again at the end of `bind_row`, with a record of kept rows on the manager. main now keeps an optional git, GitHub or tarball dependency on its locked package while its source is read again (#46276). The registry case is built on that mechanism in the commits that follow, so this merge takes the tree of main as it is.
…hile its manifest is read again A bare `bun update` resolved every optional registry entry from nothing. When the registry gave no answer for its manifest, the entry ended without a package and the update removed it from bun.lock at exit 0. An optional registry dependency is now refreshed in place, like an optional git, GitHub or tarball dependency: it keeps its locked package while its manifest is read again. A manifest that arrives moves it. No answer leaves it as it is, `bun update` prints one "was not checked for updates" line, and package.json keeps the range as written. When the registry answers and has no version for it, it is left out as before. `bun update <name> --latest` no longer plans the dependencies of a package that got no answer.

Beyond the inline finding, I also checked two spots in the reworked design: mark_refreshing now sizing the bitset by dependencies.capacity() — every id it sets is below len(), so set stays in bounds and entries_kept_without_refresh only visits set bits; and the kept-entries snapshot being read from lockfile_before_clean — clean_lockfile swaps the old lockfile out via mem::replace, so its Scratch::refreshing state is intact when edit_after_resolve consults it.
Extended reasoning...
The branch was squashed into a single new commit that replaces the earlier keep_locked design with an extension of the existing refresh-in-place path to Npm/DistTag rows, plus a kept-entries skip in the package.json editors; the two checks above were the newly introduced mechanics most likely to misbehave and neither does.

Under--offlinethat manifest is a cached copy that cannot be read again, so the package stays.warn_unchecked_sourcesprints one line per package that still has a set bit.warn_uncheckedrecords what it printed, so a package that a plan also reports gets one line.refresh_children_of_named(bun update <name> --latest) skips a dependency that still has its bit. The key is the workspace and the entry, so a workspace that has the same key for another package is still written. A peer range that another workspace has for the kept package is written as on a healthy run. Main does that too (bun update -r).Choices for a maintainer
fail_update_requestson main, unchanged. Under--offline, and for a registry URL that bun cannot ask, no request is sent, so the package stays and the command exits 0 with the warning. Main does the same for a GitHub entry. An earlier version of this PR failed the command there (exit 1 with a new error text). The self-review asked to take that out, because it applied to registry entries only and no maintainer has answered keep or fail.bun.lock. The differ uses the same test onbun install.name@version was not checked for updates: <failed request>). Git, GitHub and tarball packages keep their two lines.bun update <name> --latestno longer asks about the dependencies of a named package that got no answer. For a registry entry this keeps the one request that main sends. For a GitHub entry it removes the manifest requests that main sends for those dependencies before it exits 1 (measured: one request less in a fixture with one dependency).overridesrule: the existing test of the predicate is kept (a rule that names the package, in any scope).
