4.1 Schema files are missing for the jdbc and oxm modules. The generated schema zip also appears to contain duplicate entries for some files.

oh wow. That's so weird. I have those files in my local repo as it should. I even did a git reset --force for the release and I can still see them. I am confused.....

All schemas are now up to date (and deployed at the proper location). Remains to investigate why they were not updated during the release.

Another problem is that the version-less instances are gone from the remote server. I can't see them from the zip file. Are these supposed to be created by the build script or is there a manual process to update those?

In the meantime I have restored those manually from their 4.1 version.

This commit removes the duplicate entries. This is definitely a quite old problem that could be addressed in multiple ways but the easiet is to exclude the duplicates, see also GRADLE-2171 and the Gradle 1.7-rc-1 release notes

We still need to figure out how to handle links but the duplicate entries and missing XSDs have been added.
