Show initialized submodule files in workspace search and honor .git/info/exclude - #1000
Files inside initialized Git submodules now show up in workspace search (@ mentions, file listing, and content search), even in repos that keep nested worktrees next to their submodules.
Upstream's fff-node index already walks into initialized submodules and applies each submodule's .gitignore. Two gaps kept submodule files out of results anyway:
.git/info/exclude is not honored. fff applies .gitignore files but not .git/info/exclude or core.excludesFile. Tools often hide nested git worktrees there. In one affected repo, a .worktrees/ folder excluded only through info/exclude added over 100k files to the index. That pushed the submodule contents past the 25k entry cap, and copies inside the worktrees outranked the real files in search.
Submodule gitlink files are listed. Each submodule's .git pointer file (for example vendor/sub/.git) appeared as a searchable file.
This PR, all in workspace/WorkspaceSearchIndex.ts:
Loads excluded directories and exact files from Git at index creation and refresh, including configured core.excludesFile files named .gitignore. File, directory, and mixed searches apply root-anchored native constraints before pagination; same-named nested paths stay searchable.
Keeps content-query parsing, literal fallback, escapes, and overlapping whole-word matches intact. Single plain tokens use separate native constraints where compatible; the original grep paths filter excluded results while continuing pagination.
Tests in workspace/WorkspaceEntries.test.ts:
A real initialized submodule: its tracked and untracked files are indexed, its .git pointer file is not, and its own .gitignore is applied.
Folders hidden by .git/info/exclude are left out of search, list, and content search, while a nested folder with the same name is kept. This test fails without the fix.
Why
Users expect files in a checked-out submodule to be searchable like any other workspace file. Excluding paths through .git/info/exclude is standard git behavior, and ignoring it lets unrelated nested checkouts crowd out real workspace files.
Add initialized git submodule files to workspace search results
Adds listInitializedGitSubmodulePaths to discover initialized submodules via git submodule foreach --quiet pwd, resolving paths relative to cwd and filtering invalid entries.
Adds listGitWorkspaceFilePaths to recursively list tracked and untracked files across the root repo and all initialized submodules, respecting per-repo .gitignore rules and excluding submodule root paths from file results.
Updates buildWorkspaceIndexFromGit to use the new recursive listing; submodule roots are now treated as directories derived from their file descendants rather than as files.
Propagates truncation flags across all recursive submodule listings so the workspace index truncated flag is set correctly.
Caps parallel submodule scans at 8 (GIT_SUBMODULE_SCAN_CONCURRENCY).
- recurse through initialized git submodules when building git-backed workspace indexes
- include tracked and untracked files from initialized submodules in workspace search results
- exclude parent repo gitlink entries so submodule roots are indexed as directories, not files
- propagate truncation state across recursive submodule scans
- add regression coverage for submodule indexing and refresh the generated MSW worker asset

Workspace search now loads Git exclusion information and applies constraints to listing, entry search, and content search. Tests cover initialized submodules, excluded paths, constraint-like literal queries, and behavior when Git is unavailable.
Changes: Workspace search behavior
Layer / File(s)
Summary
Load and classify Git exclusion constraints apps/server/src/workspace/WorkspaceSearchIndex.ts, apps/server/src/workspace/WorkspaceEntries.test.ts, apps/server/src/workspace/WorkspaceSearchIndex.test.ts
The index discovers ignored directories and classifies their exclusion source. Git command failures produce no additional excluded directories. Tests isolate Git operations and cover submodule contents and excluded paths.
Apply exclusions to path searches apps/server/src/workspace/WorkspaceSearchIndex.ts, apps/server/src/workspace/WorkspaceSearchIndex.test.ts
The index applies discovered-directory and .git constraints to listing and path searches. It reloads excluded directories after refresh. Tests cover the .git constraint and unavailable Git.
Apply exclusions to content searches apps/server/src/workspace/WorkspaceSearchIndex.ts, apps/server/src/workspace/WorkspaceSearchIndex.test.ts, apps/server/src/workspace/WorkspaceEntries.test.ts
Content search selects multiGrep or grep based on query shape and filters matches under excluded paths. Tests cover pagination and constraint-like queries treated as literal text.
Files excluded individually through .git/info/exclude can still appear in workspace search, and directory-only searches can include files. Correct these behaviors before merging unless the limitations are explicitly accepted.

Upstream replaced the git ls-files workspace indexer (workspaceEntries.ts)
with the fff-node FileFinder index, which already walks initialized
submodules and honors their .gitignore. Drop the branch's git-based
submodule enumeration along with the deleted module, and instead filter
the submodule `.git` gitlink file out of index entries. Port the
regression coverage to workspace/WorkspaceEntries.test.ts.

fff-node applies .gitignore files but not .git/info/exclude or
core.excludesFile. Repos that hide nested worktrees there had their
index flooded (100k+ files), pushing initialized submodule files past
the 25k entry cap and below worktree copies in search ranking.
Load the directories git excludes through those sources when an index
is created or refreshed and append them as root-anchored `!dir/**`
constraints to every file, directory, mixed, and grep query.

Filtering `.git` gitlink entries after fff paginated could shorten a
results page and misreport truncation. Exclude them with a `!**/.git`
query constraint so fff drops them before ranking and pagination.
Glob-form constraints also keep mixed search returning files, so the
list/search special cases for constraint-only queries are gone.
Add an untracked, non-ignored submodule file to the submodule test as a
positive control for the ignore assertion.

Git hooks export GIT_DIR, GIT_INDEX_FILE and related variables. The
fixture helper inherited them, so commands like the submodule test's
commit could target the caller's repository. Unset repository-location
variables for every fixture git command.

fff treats a single-token grep query as the pattern but parses
constraint syntax (`src/`, `*.ts`, `!x`) once other tokens follow.
Appending exclusion constraints turned such queries into filters, so
searching for `src/` or `!important` returned nothing.
Single plain tokens now go through multiGrep, whose separate
`constraints` field keeps exclusions native. Single regex tokens run
unconstrained, as upstream, and drop excluded paths from results.
Multi-token queries, which fff already parses, are unchanged.

Exclusion discovery kept only collapsed `dir/` entries, so file rules in
.git/info/exclude or core.excludesFile left those files searchable.
Keep excluded file paths too and constrain each as `!{path,}`: a bare
slash-free glob matches at any depth and grep ignores `!{path}`, while
the empty alternative stays exact in every search mode. The content
search post-filter matches files exactly as well.
