Temporarily revert the changes to clonerefs (and entrypoint/sidecar/init-upload) from #3366

Had at least 3 jobs pass after this selective revert. Will monitor in case endpoint/sidecar/init-upload shouldn't have been rolled back (I rolled all pod utilities back as a unit just for safety).
