以下のパッチみたいなものが必要ではないかと思うんですが，どうでしょうか？

はい、そうですね。
現在はhrpsys-baseでOpenHRP3のidlもコンパイルしてますが、OpenHRP3のものはOpenHRP3で
コンパイルすべきですね。
