Fix some linting issues

Description

This fixes a few linting related issues that are causing CI builds or pre-commit hooks to fail.

Some of these were introduced by #19182, which I think will be backported, which means this PR here should be backported too.

Backward compatibility

• Protobuf changes should be wire-compatible.

• RPC changes should be compatible with vitess-operator
• If a flag is removed, then it should also be removed from vitess-operator and arewefastyet, if used there.
• vtctl command output order should be stable and awk-able.
