BATCH_JOB_SEQ is not accurate, there is no sequence for jobs, it should rather be BATCH_JOB_INSTANCE_SEQ

I am not sure it is possible to modify a sequence definition (I know we can alter a sequence's increment, but not the entire definition). Is that possible?

As a side note, it is not expected for Batch 6's schema to be compatible with Batch 5. There will be a note about that in the migration guide.

Some database products support renaming sequence directly, for others, I think it's possible to create new sequence with existing current value, and drop old sequence.
It will helps users to upgrade from v5 to v6 if Spring Batch provide migration scripts, otherwise I think it's a bad idea to block upgrading just for renaming.
