Part of a bug report in WP support forums: https://wordpress.org/support/topic/virus-alert-since-1-4-0/

Apparently the manual theme scan no longer shows virus alerts since 1.4 while the cron scan does.

Steps to reproduce:

  • add some potentially dangerous content to any theme PHP file, e.g. <?php assert(true); ?>
  • trigger the antivirus cron job (theme file check enabled)
    • this will send an email "Virus suspected" and add an admin notice
  • click "Scan theme templates now" in the settings
    • all files (including the manipulated one) are green
