`bun run --filter`, `--workspaces`, `--parallel` and `--sequential` walk each "workspaces" entry on its own. Two entries that match the same package.json, for example "packages/*" and "packages/legacy", put the package in the list twice, so its script ran twice. `select_packages` now skips a package.json path it already has. The first match keeps its place, so the discovery order does not change.

Beyond the inline findings, I also checked whether seen_real_dirs keys could dangle into the reused real_dir_buf across loop iterations — StringHashMap::get_or_put copies the key on insert (array_hash_map.rs:1844), so buffer reuse there is safe. The seen_paths pre-parse dedupe and the realpath errno fallback were also examined and are covered by the inline notes only where they matter.
Extended reasoning...
The inline findings already cover the Windows case-spelling and no-drive-letter volume gaps, the relational-filter graph duplication, and the negated path filter on a link. The one additional concern worth recording is memory safety of the dedupe loop: real_dir borrows real_dir_buf, which is reused each iteration, and is passed as the map key; StringHashMap::get_or_put allocates an owned copy of the key via owned_key before insertion, so no map entry references the pooled buffer after the iteration ends. The replace-in-slot branch also preserves first-seen ordering, matching the "in discovery order" doc comment on select_packages.

src/runtime/cli/filter_arg.rs— Users with a symlinked workspace member who run a relational path filter such as--filter '.../packages/real'get only the target package run; its dependents are silently skipped. The graph at filter_arg.rs:241 is built fromdiscovered, where the link and the target both carry the namereal, andfrom_dependency_names(workspace_selection.rs:361) binds the name to whichever index hashes first. A path filter selects only the other index, whose edge list is empty. Fix: build the graph on realpath-deduped nodes (or merge the edges of same-real-dir candidates) so both candidate indices share one adjacency; the post-selection dedupe at filter_arg.rs:263 comes too late for the walk.Extended reasoning...
Layout from the PR: packages/real, packages/alias -> real, packages/other depends on real, workspaces ["packages/*"]. The walk (filter_arg.rs:184) yields alias and real in resolver DirEntry hash order (StringHashMap, src/resolver/fs.rs:313), so
discoveredorder is arbitrary but stable. from_dependency_names (workspace_selection.rs:361-365) inserts a name only if absent, sorealmaps to the first-discovered index; say alias = 0, real = 1. other's dependencyrealbecomes edge other->0; dependents[1] stays empty. User runsbun run --filter '.../packages/real' build. parse() gives Base::Path with dependents=true; base_matches (workspace_selection.rs:145) matches only index 1 (alias has a different abs_posix_dir). walk() from index 1 finds no dependents. Selection = {real}; set.count()>0 so no unmatched warning. Only ran-real prints;othernever runs. The reverse hash order hides the bug, so it appears on some machines/package names and not others. The same binding also decides thatother...selects the link index, so the link path is what runs and the real-path preference at…Verification: pre-existing (the base already fails by the same route — the graph-building code is untouched — but this PR's new post-selection dedup at src/runtime/cli/filter_arg.rs:255-281 deliberately keeps both link and target in the graph, so the fix for symlinked members is incomplete for relational path filters). Trigger:
packages/alias -> packages/real,otherdepends onreal, user runs `bun run…
`bun run --filter` and `bun run --workspaces` walk each "workspaces" glob with an accessor that reports a directory symlink as a directory. A link under the glob makes the walk find the same package.json twice, and the package runs twice. Dedupe the discovered packages by the real path of their directory. The path that is not a link is the one that runs. The other paths stay on the package as aliases, and a path filter matches through any of them. So `--filter ./packages/alias`, a relational path filter, and a negated path filter all treat the link and its target as one package.

Beyond the inline nit, I checked that the reworked discovery-time dedupe covers the two cases raised last round: is_link_path compares root-relative paths (case-insensitively on Windows) instead of whole-path byte equality, and folding alias dirs into one Candidate makes !./packages/real exclude the package through either spelling — both are now exercised by the new test.each cases. I also confirmed StringHashMap copies its keys, so keying by_real_dir on the reused real_dir_buf across iterations is sound.
Extended reasoning...
Since the prior review the PR moved from a post-select realpath dedupe to a discovery-time dedupe keyed on bun_sys::realpath with alias dirs carried on WorkspacePackage/Candidate. Re-read select_packages and base_matches: the Windows case/8.3 concern is addressed by comparing relative paths under root_dir vs realpath(root_dir); the negation-by-real-path concern is addressed because exclusion runs base_matches over dirs(), and both have tests. The Err(_) => dir fallback on realpath failure is unchanged and remains a non-blocking pre-existing note. The usize::MAX sentinel correctly prevents re-parsing/re-warning a broken package.json reached via a second path, and the sibling Candidate constructors pass empty alias slices, which matches bun install's current walker not following symlinks. Not approving because the one confirmed inline finding stands and the change is a moderately intricate path-identity rewrite that a human should glance at.

I reviewed the latest push and found no bugs; the points raised on earlier versions (Windows-safe link detection, negated/relational filters through the alias path, a link back to the root under --filter, and a test that observes which path runs) are now covered in the code and in test/cli/run/filter-workspace.test.ts. Since the dedupe now depends on realpath semantics that differ per platform and CI is the only Windows proof, a human look is still worthwhile.
What was reviewed:
by_real_dir/seen_pathskeyed on the reusedreal_dir_buf:StringHashMap::get_or_putboxes the key on insert, so the buffer reuse across iterations is safe.- The link-then-real swap at
filter_arg.rs:240-246: the consumers (filter_run.rs:829,multi_run.rs:960-970) read onlypackage.dir,package_json_path, andjson.{name, scripts, dependencies}, none of which retain the link dir the package.json was parsed under. dir_is_linkstays index-aligned withdiscovered(pushed together), and theusize::MAXsentinel keeps the parse-failure warning to one per real dir.- The changed expectation in the self-referential symlink test (2 -> 1 run) is the intended behavior change, not a weakened assertion.

Overview
The PR changes workspace package discovery in src/runtime/cli/filter_arg.rs (select_packages) so that one package reached by several paths runs once: identical package.json paths from overlapping "workspaces" entries are deduped via seen_paths, and directory symlinks are folded into one WorkspacePackage by keying on bun_sys::realpath of each dir (by_real_dir), with the link paths stored as alias_dirs. Candidate in src/install/PackageManager/workspace_selection.rs gains alias_posix_dirs so Base::Path / Base::Subtree selectors match through any alias; the two other Candidate constructors pass an empty slice. Tests add a test.each matrix for overlapping entries, an 11-case matrix for the symlink layout across --filter, --workspaces, relational and negated selectors, a test that observes package.dir via the missing-script error, and a root-link test in both modes.
Security risks
None specific to this change. The code reads paths produced by the workspace glob walk under the user's own project root and passes them to realpath; no untrusted archive or network input becomes a path here. The new root-link skip (real_dir == root_real_dir) actually tightens behavior by preventing a link under a glob from running the root's script as a member.
Level of scrutiny
Moderate. The change is ~100 lines of Rust in a CLI discovery path with platform-sensitive semantics: realpath on Windows goes through open + GetFinalPathNameByHandle, and is_link_path compares root-relative spellings case-insensitively there. The fallbacks when realpath fails (key on the spelled path; treat as link when the prefix strip fails) degrade to the pre-PR behavior rather than misbehaving, which is acceptable, but a maintainer should confirm that trade-off. No debug build was available in this environment, so I verified by reading: StringHashMap::get_or_put owns its keys (array_hash_map.rs:1828-1846), the realpath signatures match the calls, eql_case_insensitive_ascii_check_length exists, and the downstream consumers of WorkspacePackage do not depend on the parse-time directory.
Other factors
The bug hunt ended on a dry streak with no findings. All prior inline threads were resolved by the author, but the corresponding code and test changes are visible in the diff (the is_link_path helper, alias matching in base_matches, the --filter-mode root-link skip, and the path-observing test), so I treat them as addressed. The author is a bot and the PR notes say the Windows symlink cases rely on CI, so a human merge review is the appropriate next step rather than an automated approval.

CI state: the changed tests pass on every lane. The red lane in the last two builds is test/cli/install/bun-install-proxy.test.ts, an install through a squid proxy that hit its own 20s timeout (exit 143), on a different runner each time. It does not use --filter or workspace selection, and this PR does not change the install path it takes. It is reported as a main break. The other failures are retries that passed. Ready for review. |

Self-reviewed. The first push deduped after selection and kept both paths as candidates. Review found that a relational path filter then walked the graph from the candidate without edges, and that a negated filter on one spelling left the other selected. The dedupe now runs before selection with alias dirs on the candidate, which fixes both.
