Add flags to InitializeNodeWithArgs API which allows embedders to control how Node.js is initialized on process level. With this embedders can rid of a few patches on Node.js.

I don't know if it's intended or not, but with this change Electron behaves differently. If it's started with --debug it fails to start with error:

electron: [DEP0062]: `node --debug` and `node --debug-brk` are invalid. Please use `node --inspect` and `node --inspect-brk` instead.

Before this change only first error message was generated and Electron was starting.
