docs(cloud): cover advertised VM socket methods

Main CI's cmux-cloud-vm preflight started failing after #16460 advertised nine VM socket methods without adding them to the Cloud VM skill reference. The coverage test reports each missing method, and the routed guard status plus Linux gate fail downstream.

Document the methods in skills/cmux-cloud-vm/references/commands.md, mapping them to the existing CLI verbs or direct cmux rpc calls. No runtime behavior changes.

Breaking change: #16460 (5dee4ce99a2) added the advertised methods.
