🟡 Minor · Use constant-time missing-mate membership checks. · vanilla_caller.rs:1639
crates/fgumi-consensus/src/vanilla_caller.rs:1639
🚀 Performance & Scalability | 🟡 Minor | ⚡ Quick winUse constant-time missing-mate membership checks.
When filtering or downsampling removes many missing-mate reads, the current
Vec::containsscan can perform quadratic membership work for a large uncapped family. Store the indices in aHashSet<usize>.Suggested fix
-let mut missing_mate_indices: Vec<usize> = Vec::new(); +let mut missing_mate_indices: std::collections::HashSet<usize> = + std::collections::HashSet::new(); - missing_mate_indices.push(idx); + missing_mate_indices.insert(idx);This is a narrow performance issue. The source does not support major severity because the extra work is confined to this final membership check.

…ssing simplex and duplex clip the bases at a read's 3' end that extend past its mate, locating the mate's end from the read's MC tag. A read without MC got no clip, so read-through adapter was silently called into the consensus. fgbio's UmiConsensusCaller.updateMateCigars (UmiConsensusCaller.scala:328-343, called at :356) fills MC in from the in-group mate before trimming. Do the same with a new MateClipper (fgumi-consensus mate_clip module): a read with MC is measured against its tag exactly as before; a read without MC uses its mate's CIGAR, found by name and opposite segment. The mate index is built lazily on the first read that needs it, so input carrying MC pays the same single MC lookup per read as before, and the mate CIGAR is decoded into one reused buffer. Only primary reads are backfilled or indexed as mates, as in fgbio, whose ConsensusCallingIterator (ConsensusCallingIterator.scala:57) drops secondary and supplementary reads before any caller runs. The in-group mate's CIGAR is held to the same structural check as an MC tag (is_valid_mapped_cigar, now shared with parse_mc_cigar_ops), and an unmapped mate is skipped, so an unmapped, CIGAR-less, truncated or degenerate mate gives a clip of 0 rather than clipping the read at the mate's start. fgumi-raw-bam gains num_bases_extending_past_mate_cigar_raw (clip given the mate CIGAR), num_bases_extending_past_mate_from_mc_raw (None when MC is absent, so callers scan the tag once) and is_mapped_opposite_strand_pair_raw, the single copy of the paired/mapped/same-reference/opposite-strand guards now shared by is_fr_pair_raw, the MC-path FR gate and the backfill check. num_bases_extending_past_mate_vs_mate_raw is not reused: it takes the mate's position from the mate record and gates on both records' flags, whereas a read lacking MC must be clipped exactly as with a correct MC tag. Deliberate differences from fgbio: an MC that is present is never overwritten; a read lacking MC whose mate is absent from the group is an error naming the read and suggesting fgumi zipper or samtools fixmate, and a name seen more than twice uses the first mate found, rather than a MatchError whenever a name is not seen exactly twice; that error covers every mapped same-reference opposite-strand pair, RF pairs included, because fgbio's TLEN-based FR test misclassifies dovetailed pairs; and it fires only for a read that can still reach a consensus. In simplex such a read is clipped by 0 provisionally and fails the run only if it survives into an emitted R1/R2 consensus, so a read whose end falls below --min-reads, that is a minority alignment or downsampled, or whose single-end consensus is an orphan is rejected as usual. In duplex the clipper is set up after the minimum-reads and strand-orientation (potential collision) rejections. fgbio backfills before any filtering, so it also fails on groups it then rejects. The duplex integration fixture with an unmapped R2 now sets MATE_UNMAPPED on its R1 so the pair's flags are consistent. Documented in the simplex and duplex long help, consensus-calling.md, best-practices.md (which described the old silent no-clip) and the fgbio migration guide. Changes output for: simplex and duplex on paired input lacking MC tags, where read-through bases past the mate are now trimmed (matching fgbio); such input with a mapped mate missing from its group now fails with an error when that read would reach a consensus.

Summary
fgumi simplexandfgumi duplextrim the bases at a read's 3' end that extend past its mate (read-through into adapter), finding the mate's end from the read'sMCtag. A read withoutMCgot no trim, so read-through adapter was called into the consensus with no warning.fgbio fills in a missing
MCfrom the read's mate in the same group before trimming (UmiConsensusCaller.updateMateCigars). fgumi now does the same:MateClipper(new modulecrates/fgumi-consensus/src/mate_clip.rs) gives each read's past-mate clip. A read withMCis measured against it exactly as before. A read withoutMCis measured against the CIGAR of its mate, found by read name and the other segment.MCpays the same singleMClookup per read as before, with no extra pass, index or per-group allocation. The mate's CIGAR is decoded into one reused buffer.ConsensusCallingIterator.scala:57drops them before any caller runs.MCtag (is_valid_mapped_cigar, shared withparse_mc_cigar_ops). A mate that is unmapped, has no CIGAR (*or a truncated record), or has a degenerate CIGAR is not clipped against, so it gives 0 like an invalidMCtag. Before this check, an empty mate CIGAR clipped the forward read at the mate's start.MCand its mate is mapped to the same reference on the opposite strand but is not in the group, the run fails with:Mate cigar (MC SAM tag) needed for read '<name>': the read has no MC tag and its primary mate is not in the same group. Add MC tags (e.g. with fgumi zipper or samtools fixmate), or keep both reads of each template in the same group. The chain wrappers prefix it with the MI (Consensus error for MI …/Duplex consensus error for MI …).--min-reads, that is dropped as a minority alignment or by--max-reads, or that is in an orphaned single-end consensus is rejected as usual.--min-readsand strand-orientation (PotentialCollision) rejections.fgumi-raw-bam:num_bases_extending_past_mate_cigar_raw(bam, mate_ops)takes the mate CIGAR and validates it.num_bases_extending_past_mate_from_mc_rawreturnsNonewhenMCis absent, so the caller scans the tag once.is_mapped_opposite_strand_pair_rawis the single copy of the paired / mapped / same-reference / opposite-strand guards, shared byis_fr_pair_raw, the MC-path FR gate and the backfill check.codecis unchanged. It already reads the mate's alignment from the mate record.Changes output for:
simplexandduplexon paired input withoutMCtags. Read-through bases past the mate are now trimmed, as fgbio does. If such a read's mapped mate is missing from its group and the read would reach a consensus, the run now fails with the error above. Input that hasMCgives the same output as before.fgbio parity (e51a661)
