Merge Risk: 🔵 Low · up to Ordinary UMI files can be read without buffering the entire file. A pathological compressed file containing one very long line could still exhaust memory; this is a bounded merge risk to accept or address. 🚥 Pre-merge checks | ✅ 3✅ Passed checks (3 passed)

`fgumi correct` loaded and length-checked the fixed UMI set only inside the chain builder's add_correct, after the input source had been opened. An empty or unparseable input therefore failed first and masked the UMI error. `runall` had the same bug whenever its chain includes the correct stage (`--start-from correct`, or the correct stage `--start-from extract` splices in). ChainBuilder::new now resolves the correct stage's UMI set before it opens the source, through a correct-owned helper (resolve_chain_umi_set) that runs only when the chain includes the correct stage; build_for is unchanged. CorrectOptions::resolve_umi_set runs validate and then reads and checks the set, returning a ResolvedUmiSet that only it can construct. add_correct takes that set instead of re-validating or re-reading, so each --umi-files path is opened exactly once (a FIFO or process-substitution path is not drained twice), and it keeps only the encoded set for the run. A direct caller that reaches add_correct without a resolved set falls back to resolving it there. --umi-files may now be gzip- or BGZF-compressed, detected by content with fgumi_bam_io::classify_input, as fgbio's Io.readLines decompresses .gz paths. Each UMI file is streamed and checked line by line rather than read and decompressed whole, so memory follows the UMI set, not the file, and the first bad line ends the read: a length mismatch, or a line that is not text (a BAM passed as --umi-files fails on line 1), is reported by file and line number. An empty --umis value (e.g. from an unset shell variable) is now rejected rather than becoming a length-0 UMI that drops every record; --umis values are trimmed like UMI-file lines, and blank file lines are still skipped. The UMI-set errors now name --umis / --umi-files and list the distinct lengths found, and an unreadable UMI file is reported by path. This matches fgbio, which checks the UMI set at the top of CorrectUmis.execute (CorrectUmis.scala:168-176) before opening SamSource (:190). The previously vacuous test_validation_different_length_umis is now an rstest ported from CorrectUmisTest.scala:106 that asserts the exact error and that no output is written, with added cases for a readable input, mixed lengths across --umis and --umi-files, a blank-only UMI file and empty --umis values. New tests cover compressed UMI files, an unreadable UMI file, line-level UMI-file errors (including an endless stream failing on its first line), reading a --umi-files FIFO exactly once, runall rejecting mixed-length UMIs before reading its input, and a chain without the correct stage ignoring correct options.

Summary
fgumi correctloaded and checked the fixed UMI set only inside the chain builder (add_correct), after the input had already been opened. When the input was empty or could not be parsed, the input error came first and hid the UMI error. A run with-u AAAAAA -u CCCagainst an empty file reported a BAM parse error, not the UMI-length error.runallhad the same bug whenever its chain includes the correct stage:--start-from correct, or the correct stage that--start-from extractsplices in when--correct::umis/--correct::umi-filesis given. The UMI set is now resolved once, in
ChainBuilder::new, before it opens the source. That covers standalonecorrectand everyrunallchain with a correct stage, after each command's own input-exists and output-collision/input-aliasing guards.ChainBuilder::newcalls a correct-owned helper (resolve_chain_umi_set, inpipeline/chains/commands/correct.rs), sobuild_foris unchanged. The helper does nothing unlessspec.stagescontainsStage::Correct.CorrectOptions::resolve_umi_setrunsvalidateand then reads and checks the set. It returns aResolvedUmiSet(sorted, de-duplicated, upper-cased, a single length). Only that function can build one, so holding one proves both checks passed.ChainBuilderkeeps it andadd_correcttakes it. The set is therefore validated once, and each--umi-filespath is opened once, so a FIFO or<(...)path is never drained twice.add_correctencodes the set and then drops the sequences. Its step config and metrics hook keep only the encoded set, not a copy of the whitelist. A directChainBuildercaller that adds the correct stage to a spec whosestagesomit it falls back to resolving inadd_correct, soadd_correctstays safe to call directly.load_umi_sequencesand the oldread_umi_sequencesare gone. Also changed:
--umi-filesmay now be gzip- or BGZF-compressed, as in fgbio, whereIo.readLinesdecompresses.gzpaths. Compression is detected from the content with the sharedfgumi_bam_io::classify_inputand decoded withflate2, so the file name does not matter and the file is still read once.UMI file <path> line 4: UMI AC has length 2, but earlier UMIs have length 4; ...), a line that is not text, or a line that is not UTF-8. A BAM passed as--umi-filesnow fails on line 1 (... line 1 is not text (found byte 0x01); --umi-files must be plain or gzip-compressed text with one UMI per line.) instead of being decompressed in full. No size limit is imposed.--umisvalues. An empty--umisvalue (e.g.--umis ""from an unset shell variable) is now an error:--umis contains an empty UMI.Before, it became a length-0 UMI that matched no read, so every record was dropped and the run still exited 0.--umisvalues are trimmed, like UMI-file lines. Blank file lines are still skipped. This is a deliberate departure from fgbio, which does neither.--umislists the lengths it found:All UMIs from --umis / --umi-files must have the same length; found lengths 3, 6.andNo UMIs provided: --umis / --umi-files contain only blank lines.A UMI file that cannot be read reportsFailed to read UMI file <path>, with the OS error as its cause.Changes output for:
correctwhen the UMI set is invalid and the input is empty or unreadable. The run now fails with the UMI error, not the input error. The same applies torunallchains that include the correct stage.--umis "", which is now rejected.Valid runs produce the same output and the same log lines. Chains without a correct stage are unaffected.
fgbio parity (e51a661)
CorrectUmis.scala:168-176builds and validates the UMI set at the top ofexecute, beforeSamSource(input)at:190. The constructor'sIo.assertReadable(input)still comes first, so a missing input is reported before the UMI set. fgumi keeps that order.CorrectUmisTest.scala:106runs withNoBam(an empty temp file) and fixed UMIsAAAAAAandCCC, and expects aValidationException. fgbio checks only the exception type, so fgumi keeps its own message text.CorrectUmis.scala:170reads--umi-fileswithIo.readLines, which decompresses.gz/.bgz/.bgzippaths.Tests
test_validation_different_length_umis(correct.rs) was vacuous: its bareis_err()passed on the empty-input parse error. It is now an rstest that asserts the exact error and that no output is written. Cases:NoBamport--umisand--umi-files--umis ""--umisvalue beside valid onesresolve_umi_set_merges_umis_and_umi_files,resolve_umi_set_reads_a_compressed_umi_file(gzip, gzip without a.gzname, and BGZF) andresolve_umi_set_names_an_unreadable_umi_file.resolve_umi_set_names_the_umi_file_line_with_a_length_mismatch,resolve_umi_set_rejects_a_bam_passed_as_a_umi_file,for_each_umi_in_stream_stops_at_the_first_invalid_line(an endless stream with a binary, non-UTF-8 or rejected early line must fail after reading under 1 MiB) andfor_each_umi_in_stream_yields_trimmed_lines_with_line_numbers(plain, gzip, BGZF).correct_reads_a_umi_fifo_exactly_once(unix, with a 60 s bound, because a second open of a drained FIFO blocks). This is a regression guard: the old code also read the FIFO once, so the test does not tell the old and new code apart. It fails if the set is ever read in two places.test_build_for_ignores_correct_options_without_a_correct_stage(test_correct_command.rs): a simplex chain whose options bag carries a bad correct set builds and runs.runalltests:start_from_correct_rejects_mixed_length_umis_before_reading_input(empty and non-BAM inputs, with the set inline or split into a UMI file, whose error names the line) andstart_from_extract_rejects_mixed_length_umis_before_reading_fastqs. Each asserts the exact last stderr line and that no output is written.Checks
