I've moved these commits over to #419 because I had to do a bit of clean-up/merging with subsequent changes to Empirical, and that was easier to do in a new PR. |

Beginning of the systematics normalization project. The goal of this project is to develop a way to compare phylogenetic trees of different sizes.
