This looks good. I'll make another pass with probably some very minor comments. Meanwhile, can you add a link to this in the toplevel README?

This could maybe be a section for such design notes generally, then a bulleted list of contents and brief description, with this document being the only initial content of /notes.

This looks pretty good to me! Note that with a shorter pseudocode section, and some use of the doc attribute this may serve as the module documentation to the Supernova module.
( #![doc = include_str!("path/to/doc.md")] .. though I don't remember if rustdoc output support Mathjax)

I like this, and it's in a good enough shape to start iterating on within the repo.

Nit: I would have put the file as src/supernova/README.md but that's not very important.

This implements [Supernova](https://eprint.iacr.org/2022/1758), allowing:
- a 'pay-as-you-go' cost structure for folding operations, through the SuperNova folding scheme,
- a final SNARK that efficiently compresses an instance of this folded proof, through batching techniques.
