Fix all missed uppercase extension references

- Update CMakeLists.txt files (WWLib, pluglib)
- Fix Jsupport.cpp encoding corruption from sed
- Fix disabled/conditional includes (WWLib, WW3D tools, W3DView)
- Fix all remaining uppercase .H/.CPP references in source files
