For some reason the text between the
{{site.data.alerts.note}}and the closing tag was not rendered as markdown. The links were interpreted as HTML and rendered as e.g.<http: spoon.gforge.inria.fr="" code_elements.html="">...</http:>, which isn't a link. Visually, the links appeared to be missing in the text, see this page. I couldn't get markdown to work in this syntactic context, but using HTML links fixes it.
