The 0.5+ versions of Biomes O' Plenty have changed a significant numbers of blocks and changed some of the biomes. Most of the trees in BOP biomes are not being rendered nor are the terrain blocks such as hard dirt and some biomes like the 'quagmire' are not displaying their correct biome colours.

I am running minecraft 1.5.2 with BOP 0.5.3 and Dynmap 1.8 alpha 1

Which build of 1.8 are you running (there is no released alpha, so I need the build number - its in the log when the mod loads)? The current build includes support for quagmire, as well as hard dirt and others.

2013-05-23 14:27:02 [INFO] [Dynmap] version 1.8-22 is enabled - core version 1.8-1681

It seems that dynmap is colouring most of the BOP biomes correctly (except for quagmire which is in the centre of the image I attached) but all the custom blocks it adds are not rendered.

When I took a look at the BOP mapping files the area where block ID variables are declared were all set to zero.
var:terrain_block_ids/Crag_Rock_ID=0 etc.
Which is what lead me to assume that changes to the way blocks and biomes are arranged by BOP broke dynmaps mapping settings.

Those values are defaults for older versions where those variable don't exist, and the files used for the 1.5.2 version are under renderdata/1.5.2 (the one in renderdata is for 1.4.7 and earlier).

I placed your updated Biomes-O-Plenty-texture.txt into dynmap's config. Everything seems to be rendering correctly now. I attached an image showing the flat map.

Do I need to compile a new build myself to get the very latest version? I got the 1.8-22 build from the minecraftforums page for dynmap and I am not aware of any other places to download newer versions of dynmap.

You need more than just the update file. Delivered with 1.8-alpha-1.
