Would it be a problem if we have the truffle config file with another name?

Yes, it will be an issue, but it's not currently supported. The Config.detect method expects the same name. This is related to #256.

PR description
This PR closes #262. Essentially duplicates the changes made in ConsenSys-archive/truffle#5728. This means that if ConsenSys-archive/truffle#5728 gets merged we can revert the changes of this PR.
