if you want to use Slic3r's ability to trim one body by the other, and to export the 1st body with zero offset, then it is likely best to just export the original model instead of the zero offset. The model you are producing for zero offset contains holes, that the current Slic3r refuses to process.

Thanks. We have updated our documentation to mention this. Updating Pepr3D to repair all exported geometry would be way beyond the scope of this work right now. But improving the export as a whole is definitely needed future work.
