Add switch for forcing PBS submission even if input files do not exist

Once-only blocks PBS submission if input files do not exist. We should be able to override this with --pbs --ignore-missing. Obviously the risk is that jobs get submitted again if in the queue and the missing file appears and the job is still in the queue. That is a risk, but not a problem (unless they both start running). Needs some thought.
