Using the later version of octotree and Chrome I see this :

The background is transparent

I think that the problem is with the nav element with this class :

octotree-sidebar octotree-github-sidebar ui-resizable

  • Which version of Octotree?
  • Which browser and OS?
  • Which GitHub theme you're using?
