If you open an .xls or .docx file, the IDE will try to open it with an in-place editor for OLE applications like Word or Excel (2007 in my case), embedded into the workbench. This seems to work pretty well until you use the save button in those editors - there is no error message, but actually no save happens. If you reopen the file, all changes are gone.
We can't fix this problem here, but by unchecking the checkbox "Allow in-place system editors" in Preferences->General->Editors, we could prevent this situation by never opening system editors in-place.
