Plotting (all) single runs may be "too trivial" as a feature, as it basically shows the more or less unprocessed input which any user could plot. The added value could be to make a good color distinction for different functions/dimensions but not for the different instances? Or, in other words, a publication-ready polished formatting.

Sounds reasonable to me. Somethings as simple as this (with a bit more polish)?
Different runs of the algorithm are depicted by slight changes in lightness of the color.
OTOH, rereading your request, it sounds like you want only a single algorithm in the plot but all functions/instances it was run on? How would scaling of the indicator values work in that case?
