Divide project into three major components:

  • pcb: contains the PCB design / files / schematics
  • firmware: contains the microcontroller-related firmware files. If other projects / headers are used, include them using git submodule instead of hard-copying
  • software: contains the software interface to the controller as well as gui etc

Also try to organize the files in the individual sub-projects.
