if you try to copy an part of an html or other xml document and past it in an html-aware application (for example thunderbird mail - new mail window) the not escaped characters vanish...

Does this happen regardless of if you copy the source as RTF?

i tried to reproduce.but failed:

with atom 1.18.0 and Kubuntu 17.04

KDE Plasma Version: 5.9.5
KDE Framework Version: 5.31.0
QT Version: 5.7.1
Kernel Version: 4.10.0-33-generic
OS Type: 64-bit

i get no new output in my Clipboard manager (default kde)

at the time of the original report i had kubuntu 16.10 running i think. (reinstalled my computer at some point..)

after update of atom to 1.20.0 i get #6
with 1.18. i also tried kate as external command and got a similar error as #5 - it was something with 'timeout' but i can't test more as with the upgrade to atom 1.20.0 first #6 needs to work..
