Project "C:\Projects\Code...\Website_msbuild.proj" on node 1 (Transform target(s)).

Should I be assigning my proj file someplace?

Looks like I was doing a couple of things wrong

Was using an absolute path for the various files
Didn't prefix the relative paths with "./"

And I see that you are automatically creating the _msbuild.proj.
